Registry Cleaner Removal

my pen drive was infected with Trojan-Downloader.Win32.AutoIt.x. the infection spread to my laptop (runs on XP Home edition). i cleaned infected files with Kraspersky Internet security and formatted the pen drive. After that i ran SDFix to correct registry errors which this virus creates. but when i scanned my pen drive after formatting, the anti-virus said it scanned 9 files (like ntdetec1.exe, run.exe etc which are trojans)and found no virus. how can these 9 files remain on a repeatedly formatted pen drive? whenever i connect pen drive to laptop, the laptop gets infected. even formatting is not removing these 9 files. what do i do?
